Well, both Linux and Windows have their own benefits and features which can not be compared to one an other.

Choice of Operating system depends upon your requirements. E.g If you are looking to develop your web is .Net and MS SQL, then of course the only choice you have is Windows.

Most reliable and big companies offer PHP,MySQL on Windows too but if you planning either to use them or just HTML, then you should opt for Linux OS at Server end. Even if your intentions are to use emails only, then too go for Linux.

OS at server does not mean that must have the same system at your local computer. Means you can manage your account hosted at Linux from your any computer connected with Internet.
 
The only difference between Linux and Windows is cost factor, that's it. In addition you can host you PHP and MySQL on windows as well. Following key features are usually included with windows shared hosting package.

If you are familiar with the Windows operating system, having a Windows based server will make the learning process much easier. You won’t have to worry about learning a new language just to maintain your website. For beginners, this is a definite plus.
 
Windows server, except for all the popular solutions like php and mysql is able to handle MS technologies, which are unable for linux hosting.
 
Big difference. depends the technologies you're going to use, if you use microsoft technologies then windows is the right choice. for php and other languages, linux is the best.
